The National Museum of the United States Air Force in Dayton, Ohio is unquestionably the best museum in the U.S. for military aircraft. They've expanded their hangar space since I was last there, but there are still some airplanes that are not part of the main exhibit (such as the XB-70 and the presidential airplanes). It is my understanding that another hangar has been approved.
